Tax question for OPT with AOS in process

Hi friends. My employer took full taxes from my pay, but im on OPT and im not supposed to do so. I think they are not supposed to take SSN & medicare from my pay. I want to tell my employer to fix it, but this week my wife and I also sent in AOS application..... Can I still get it fixed? I definitely do not want to overpay taxes
