Wife has Parole in Place but denied a visa

My wife was granted Parole in Place and we left the country before it expired. I was stationed overseas and brought her along with me to initiate her immigration paperwork. We have gone all the way through the process up until the final interview for visa approval where they told us that leaving the country triggered a ground of inadmissibility and that they are denying the visa.

Does that sound right? If we technically left the United States while the PiP was still valid how does that trigger an unlawful presence?

Any help would be appreciated as this is seriously stressing us out as I just received orders to go back to the states.
